You can be good at or in English, depending if you refer to English in general or English an academical subject (such as, Portuguese, Maths etc), see this site:
Now, with WHATEVER it fits perfectly; so you can use your sentence "I want to be the best in whatever I do.". So, you are not mistaken, you are right. It´s fine.
Yet, you have to use AT, if you say "I want to be the best at everything I do."
