The correct preposition here would be "at":
She was standing at the door waiting for me.
You would use "on" if the person were physically standing on a door (that must have fallen down) or if someone were to tack (i.e., to put) a message on a door.
1. I will leave a message on the door for the delivery man.
2. The construction worker was standing on the door and I was afraid he would break it.
