As I understand it, "God bless you" comes from "May God bless you."  In other words, it uses the subjunctive form, something uncommon in modern English.  Think of the structure in Portuguese:  "Que Deus te abencoe."  Man is not giving an order to God.    Man is hoping, wishing, praying, wanting, craving that God does something.  And this is accomplished indirectly through the subjunctive, just as it is in Portuguese, Italian, etc.
